Large fluctuation in a stochastic model for rest erythropoiesis
Erythropoiesis is a multistep process in which generations of diverse red
blood cells are coupled with cells evolution through different stages of maturation (types). This process is based on amplification motors successively
involved in the proliferation (and differentiation) of low number of stem cells
to large numbers of mature cells.
In order to realize such an amplification, cells can make different type of
division : renewal (cell of type i give rise to two cells of type i), differentiation
(cell of type i give rise to two cells of type i + 1) or asymmetric division. The
type (stage of maturation) of a cell will be characterized by its dynamics, i.e.
its division rate and its differentiation, renewal and asymmetric probabilities
at a division event. A macroscopic point of view highlights one specific parameter by type which seems to play an important role in the understanding of
amplification mechanism (called amplification factors in the following).
We will introduce a Stochastic Branching Pure Jump Process of three dimension modeling evolution in time of three different types of cells numbers
(stem cells, progenitors and mature cells). Using a scale parameter K contributing in the initial condition of the first component and in the probabilities
of each division happened, and averaging method (Kurtz) we will study convergence of our Multi-types Markovian Process when the parameter K tends
to infinity. We will show that each component of this process has its own typical time scale closely related to the amplification factors. Our aim will be to
show that the specific parameters induce large fluctuations (that can play an
unexpected and major role).

Soutenance de thèse : « Modélisation stochastique et estimation de la
croissance tumorale »
Cette thèse porte sur la modélisation mathématique de la dynamique du
cancer ; elle se divise en deux projets de recherche. Dans le premier
projet, nous estimons les paramètres de la limite déterministe d'un
processus stochastique modélisant la dynamique du mélanome (cancer de
la peau) traité par immunothérapie. L'estimation est réalisée à l'aide
d'un modèle statistique non-linéaire à effets mixtes et l'algorithme
SAEM, à partir des données réelles de taille tumorale mesurée au cours
du temps chez plusieurs patients. Avec ce modèle mathématique qui
ajuste bien les données, nous évaluons la probabilité de rechute du
mélanome (à l'aide de l'algorithme Importance Splitting), et proposons
une optimisation du protocole de traitement (doses et instants du
traitement). Nous proposons dans le second projet, une méthode
d'approximation de vraisemblance basée sur une approximation de
l'algorithme Belief Propagation à l'aide de l'algorithme
Expectation-Propagation, pour une approximation diffusion du modèle
stochastique de mélanome observée chez un seul individu avec du bruit
gaussien. Cette approximation diffusion (définie par une équation
différentielle stochastique) n'ayant pas de solution analytique, nous utilisons une méthode d'Euler pour approcher sa solution (après avoir
testé la méthode d'Euler sur le processus de diffusion d'Ornstein
Uhlenbeck). Par ailleurs, nous utilisons une méthode d'approximation
de moments pour faire face à la multidimensionnalité et la
non-linéarité de notre modèle. A l'aide de la méthode d'approximation
de vraisemblance, nous abordons l'estimation de paramètres dans des
Modèles de Markov Cachés.

Dynamique de l'ADN circulant pour la détection de résistance à des thérapies ciblées : une approche phylogénétique
Les thérapies ciblées représentent un réel progrès dans le traitement des patients atteints de cancer, mais leur mode d'action requiert une analyse précise des mutations présentes pour s'assurer de l'absence d'une résistance primaire. Bien que les tumeurs soient souvent génétiquement hétérogènes, leurs cellules libèrent de l'ADN "circulant" que l'on peut échantillonner à partir de simples prises de sang : avec l'amélioration de la sensibilité des mesures, ces biopsies liquides apparaissent de plus en plus comme un miroir de l'hétérogénéité tumorale. Dans ce contexte, nous décrivons une approche statistique prometteuse pour analyser des données longitudinales d'ADN circulant, avec pour objectif une compréhension plus profonde du mécanisme d’apparition de résistance chez tel ou tel patient.

L'analyse expérimentale et computationnelle des autoréplicateurs bactériens
La croissance microbienne est un problème d'optimisation dans le sens où l'allocation dynamique de ressources vers les fonctions cellulaires doit maximiser le fitness des cellules, par exemple le taux de croissance. Pour expliquer des observations en physiologie microbienne, des modèles d’équations différentielles ordinaires simples, appelés autoréplicateurs, ont été utilisés pour formuler le problème dans le cadre de la théorie du contrôle optimal et du contrôle en boucle fermée. Ceci a permis d’expliquer une variété d’observations en physiologie microbienne. Les profils d’allocation de ressources bactériens peuvent être quantifiés expérimentalement à l’aide de techniques de pointe en biologie moléculaire et en biophysique. L’objectif de la thèse de doctorat est (a) de généraliser les modèles d’autoréplicateurs afin d’obtenir une idée plus précise de l’allocation de ressources et (b) de valider les prédictions de modèle par une combinaison de gènes rapporteur fluorescents, microscopie de fluorescence, microfluidique, analyse d’image automatisée et algorithmes de traitement de signaux.

Population dynamics and rare events
Rare trajectories of stochastic systems are important to understand, because of their potential impact. However, their properties are by definition difficult to sample directly. Population dynamics provides a numerical tool allowing their study, by means of simulating a large number of copies of the system which are subjected to selection rules that favor the rare trajectories of interest.
This method exhibits systematic errors which can be large in some circumstances, particularly for systems with weak noise, with many degrees of freedom, or close to phase transitions. We show how these errors can be mitigated by introducing "control forces" within the algorithm. These forces are determined by an iteration-and-feedback scheme substantially improve the efficiency of algorithms, allowing to handle complex systems. They also provide, for actual biological systems with a population dynamics, an interesting picture of the effective forces generated by the selection-mutation process.

Mathematical Modelling in Immunotherapy of Melanoma
Mathematical models can support biomedical research through identification of key mechanisms, validation of experiments, and simulation of new therapeutic approaches.
We investigate the evolution of melanomas under adoptive cell transfer therapy with cytotoxic T-cells. It was shown in experiments that phenotypic plasticity, more precisely an inflammation-induced, reversible dedifferentiation, is an important escape mechanism for the tumor. Moreover, the effects of possible mutation to a resistant genotype were studied by introducing knockout melanoma cells into the wildtype tumor.
We use a stochastic individual-based Markov process to describe the evolution of the tumor under various therapeutic approaches. The different types of players (tumor cells, T-cells, cytokines etc) are distinguished and interact at exponential rates to change the state of the system. The model is implemented as a Gillespie-type algorithm that combines stochastic and deterministic calculations to speed up simulations while keeping the effects of random events.
Numerical simulations confirm the resistance to therapy via phenotypic switching and genotypic mutation. T-cell exhaustion is identified as an important mechanism and it is shown how originally unfit knockout cells can cause an earlier relapse under therapy. The possibility of naturally occurring mutations, in contrast to artificially introduced knockout cells, is explored in simulations and produces the same effects.

Interactions of antibodies and bacteria in the digestive tract
Résumé : Inside the organism, the immune system can fight generically against any bacteria. However, the lumen of the gut is home to a very important microbiota, so the host has to find alternative ways to fight dangerous bacteria while sparing beneficial ones. While many studies have focused on the complex molecular and cellular pathways that trigger an immune response, little is known about how the produced antibodies act once secreted into the intestinal lumen. Our modeling work is along 3 axes. First, using stochastic models of bacterial population dynamics and branching processes, we infer relevant biological parameters of the dynamics of the bacterial population in the in vivo experiments of our collaborator, Emma Slack (ETH Zurich). We contributed to show that the main physical effect of these antibodies is to cross-link bacteria into clusters as they divide, preventing them from interacting with epithelial cells, thus protecting the host. We then developed a simple ordinary differential equations model of these bacterial clusters, and studied how the interplay of the time scales of bacterial growth and of link breaking could enable the immune system to target the most problematic bacteria. Last, we studied how such immune-mediated bacterial clustering could impact the evolution of drug resistance by using a hybrid cross-scale model (with deterministic within-host bacterial growth, and stochastic transmission).

Emergence of assortative mating in a two-loci stochastic population model
Résumé : Assortative mating is a mating pattern in which individuals with similar phenotype mate with one another more frequently than would be expected under a random mating pattern. It may influence the evolutionary fate of a population, by provoking for instance the stopping of gene flow between subpopulations. But which evolutionary forces lead to the appearance of mating preferences in a population? In this talk, by means of a stochastic individual based model of a varying size population, we will study under which conditions a population of individuals mating uniformly at random (without sexual preference) may acquire a sexual preference: assortative mating.

Comment corriger l'approximation champ moyen pour les systèmes de petite taille
Résumé : Mean field approximation is a widely used technique to study stochastic systems composed of many interacting objects with applications from theoretical physics to biological models and artificial intelligence. The fundamental idea of mean field approximation is the behavior of a large stochastic system os often simpler than the one of a moderate size system because of the law of large number. In this talk, I will introduce the key concepts behind mean field approximation, by giving some examples of where it has been applied. I will review some of the classical models. I will try to answer a very natural question: how large should the system be for mean-field to apply? This leads to a follow-up question: how to refine this approximation to make it applicable for small to moderate size systems?

Bruit extrinsèque dans l'expression génique: Modèles et problèmes
d'estimation
Résumé : Le bruit extrinsèque, c'est à dire, l’aléa dans l'expression génique qui
n'est pas directement dû à la stochasticité de la transcription et la
traduction, est une source importante de variabilité dans la réponse
génique. Plusieurs techniques de mesure dans des cellules individuelles
permettent aujourd'hui de quantifier le bruit dans l'expression génique.
Cependant, la modélisation de ce bruit à partir de données
expérimentales et son interprétation biologique en termes de bruit
intrinsèque et extrinsèque restent un défi à relever.
Dans cet exposé je discuterai deux points de vue différents sur la
modélisation et l’inférence du bruit extrinsèque à partir de données de
rapporteurs fluorescents. Dans la première partie, je présenterai des
résultats sur la réponse génique de la levure au stress osmotique, où ce
bruit est associé à la variabilité intercellulaire des paramètres de
dynamiques de réponse à une perturbation commune. Dans la deuxième
partie, je présenterai un travail récent sur la reconstruction des
statistiques d'activation génique à partir des statistiques d'un
rapporteur fluorescent, où le bruit extrinsèque est plutôt associé aux
fluctuations stochastiques intra- et intercellulaires de l'activité du
promoteur.
